Whatever you like, there are options out there. For a cheaper entry level joystick, the Logitech Extreme Pro 3D Joystick or Thrustmaster T-Flight Hotas X Flight Stick are affordable choices. For mid-tier joysticks and throttles, the Thrustmaster T.16000M FCS HOTAS and the CH Products Pro Throttle USB are both decent.
If Elite is reconizing your joystick I believe the game has a default setup for that joystick. And you can at least make your own costumize setup for it, in options/controls here you can setup all activities for both you joystick as well as the Keyboard/mouse and your 360 controller if you wish just make sure they are all plucked in before starting the game
I have been 6DOFing for over 20 years now, and my first attempts to setup ED with a HOTAS took me 7 hours straight. It took another 12 or so hours to refine the controls - so a total of around 20 before I arrived at the right setup for my 3D Pro and CH pro Throttle. I have every single control in the game mapped to my HOTAS.
I use dual T16000 but no pedals. Elite has an axis for throttle and another axis for forward/backwards thrust. I have the left joystick slider set for throttle (0 - +100%) with the left stick y-axis set for forward/backwards thrust (-100% - +100%). Both axis can be used together.
